I performed a clean install of Windows 7 Professional on one of my harddrives ("E"). It all works very well. I would like to recover the space on my "C" drive (contains Windows RC and programs that have already been re-installed on "E", but I can't reformat as it contains system files. Can I move the system files to my "E" drive so that I can format the "C" drive?

Why don`t you just delete the folders on C:. If it does not let you, open the folders and delete the files inside one by one - then the empty folder. That usually works.
