If you are installing Avira, then yes. First disconnect from the net, and then uninstall MSE.

If one went around changing anti-virus' every time one found something the other one did not one would do nothing else but change antivirus programs. It is still a matter of what the human programmer considers a virus. One may evaluate things different than another. It's in the eye of the beholder.
